Regole del forum
1) Citare in modo preciso il nome del pacchetto.

La non osservanza delle regole porta a provvedimenti di vari tipo da parte dello staff, in particolare la non osservanza della regola 5 porta alla cancellazione del post e alla segnalazione dell'utente. In caso di recidività l'utente rischia il ban temporaneo.

Dunque, durante la compilazione, libgphoto2-2.2.1 va a cercare degli headers che si trovano nella directory gphoto2; se questa directory non è presente, viene fatta una ulteriore ricerca in /usr/include/gphoto2 e /usr/local/include/gphoto2.
Se nemmeno queste directory esistono, si ottengono gli errori da te indicati.
E' del tutto ovvio che questa directory non esista visto che il compito di crearla ricade proprio su libgphoto2!!!
Il problema è stato segnalato agli sviluppatori di libgphoto2, i quali hanno risposto di procedere in questo modo:
./configure --prefix=/usr
make all-local
make
make install
Il comando make all-local provvede appunto a creare la directory gphoto2 contenente tutti gli headers necessari per la compilazione.

L'errore si ripresenta anche compilando altri programmi, che usano Graphviz per generare la documentazione! Quindi il problema sta in GraphViz , cui mancano questi Layout Plugins?
Cosa che non so fare: il comando da inserire
nel doinst.sh dovrebbe operare DOPO che sono stati
ricreati i link simbolici. Me se uso il solito metodo,
cioè zcat ... doinst.sh.gz, il comando viene
effettuato prima della ricostruzione dei link.

In pratica faccio due passaggi di makepkg, con il primo scrivo i link simbolici.
Poi copio alla fine dot -c, infine ricostruisco il pacchetto senza ricreare i link simobolici
